I use a Nalgene bottle marker (sold here) to write on poly bottles, but alcohol, bug dope, sunscreen, etc. wipes the ink off. Is there a more permanent solution? Is there a clear liquid that can be painted on over the ink to seal it?
Clear silicone ?might? work.....but I know Scotch tape over your writing WILL work.
Paint marker from your local model store...nail polish...
Whatever it is that REI uses to mark ugly X'es on their garage sale items -- those will never come off!!!

When I was in lab we used to own Nalgene's lab bottles, containers (similar to Nalegene's soft bottles)and cell culture flasks. We found that marking them with a black sharpie yielded the best results of sticking. We did not have any problems with the ink fading from autoclaving, washing, alcohol sprays (70% and 95% ETOH) or soaking. Hope this helps!

I've run int the same problem including just general abrasion and rubbing causing markings to come off of various plastic containers. I've used a Carters 'permanent marker' and covered it with clear strapping tape with very good success.The most robust markings I've had put on Nalgene's was with a branding iron. You could do the same with a soldering iron, just don't go too deep. They won't come off.To the subject above, I've seen a product called Amodex clean off every REI "X" sans 1.MikeB
