Will flipping over a down bag to place the less filled bottom on top and sleeping on the top layer, hurt the loft of the down in the top layer?

It shouldn't hurt the down permanently, if that is what you are asking. It will compress it, but it will decompress if given the time.

Not sure where you are going with this, but if you are too warm then opening the bag more or just draping it over you if it is really warm, might be a better strategy.
