Soreness of your collarbone implies some pressure on it. Tighten &/or raise the hipbelt and loosen the straps / load lifters. Also, +1 to posting pics of you wearing it and I bet we can help.

Try running a 1:3 mix of Clorox:Water through it a time or two, then just a few liters of water. Will probably be ok, but your nose and tastebuds will be the best judge.
